If everything is working properly until you add the 1.4X TC then the problem is with the 1.4X TC :)…

The system did respond with both the 7D and 5D3 bodies coupled with the 2x tele and the 300mm lens, and we were able to establish appropriage microadjust settings. However there was did not respond, i.e. no change in the Lens Align Mkll results, from -20 to +20 microadjust with the 1.4 tele on either camera body.
